First: this would require engine change.
Would a 'skins' folder that had it's own menu tab for selecting a skin be a good idea?
The skin could then be sent to the server only while the player is connected and therefore remove the need for installing a server mod, skin files and would use less storage space on the server.

Déjà vu. Custom skins can be very abusive and hard to control if there's no approval process. And if there's an approval, then it's annoying to do it on each login - hence, caching the last approved version server-sided. The storage problem will not be solved and mods will be unable to customize the skin behaviour (such as restricting or building the own skin in-game).
