This does not happen to me, and I generated quite a few maps, as I was testing ores, so I find this very odd.

You are missing the "biomes" flag in the map_meta.txt file. Note that it's the opposite of "nobiomes". The setting value should be similar to this:
Also adjust your minetest.conf accordingly so that new maps are generated correctly. This flag is not exposed in the GUI to avoid issues like these.
